Yes, the file will still play as it originally did because Composer does not mess around with the underlying MIDI performance parameters. Composer just tries to transcribe the note events...

Without actually having the .mid file in hand, my best guess is that the Transcription Option for how to handle rests needs to be set differently. The transcription options are set by default...
